I'm not sure if this makes a difference or not but do you guys prefer using larger rocks to establish territories or smaller rocks? I'd like to have them serve the two purposes or territory as well as hiding for potential fry. Any thoughts or experiences on this?

You can do whatever. I have done all kinds of different rock formations along the way. I prefer more of a reef set-up. It just looks better to me. It is a little harder to keep clean having more rocks but thats ok with me. I sweep the substrate that is exposed once a week and once a month or so I remove all rocks to give the substrate a good sweeping.
